Spanish winger Cristian Portu scored a first-half goal to give Girona a valuable win at Balaidos Stadium in Vigo, Spain.
Girona are in a relentless title race with Real Madrid this season.
They leapfrogged Real, who beat Las Palmas 2-1 on Saturday.
Leaders Girona boosted their points to 55 in 22 league matches.
Second-place Real Madrid are a point behind and have a game in hand.
Girona will next face sixth-place Real Sociedad in a Saturday home match before visiting title contenders Real Madrid on Feb. 10, a key match for both clubs.
Third-place Atletico Madrid and Barcelona, who are fourth in the league table, have 44 points each. Their nearest opponents, Athletic Bilbao, have 42 points.
